Well, Jeanne did go to Derse to kill the Black Queen and get her ring; presumably that's when she left her rapier behind (compared to the Dalek gun, magic Santa bag, and other prototype powers, it's probably of little use to her) and Jack picked it up from the scene of the crime.

I could see him coming to the kids for help dealing with rampaging Jeanne (much like Alternia!Jack/Spades Slick came to Karkat for help with exiling A!BQ/Snowman), thus giving her more reason to think the kids are on Derse's side.
